I added the Limitation "Does not work in Water" to a power (tried it with several powers), and the tool gave the character a -25 Limitation Value

Give me a screen shot. There is no Limitation that will allow you to go that low.

Even Custom Modifiers only allow a range of -10 to 10.

There is no built-in Limitation for "Does Not Work In Water" so you either used a Limited Power (which will control the values it takes and never get more than a -2), or you used a Custom Modifier, which allows values from -10 to +10, starting out at +0 and being set to whatever value you give it.

And I beg to differ ... I did indeed use the built-in Limitation "Does Not Work In Water." More specifically, "Power Does Not Work In Water." :-) Selecting it is indirect though, as it is a "Conditional Power" Limitation.

To duplicate what I ran into, select a Power ... say Energy Blast, then select "Add Modifier." Select the Limitation button, then the "Conditional Power" Limitation.

Go to the pull down for "Options:" Scroll down, and near the bottom, you will find "Power Does Not Work In Water."

If you select this, the Limitation value is -25

You know...I had completely forgotten I had added in those examples.
