Steve, I was reading Mechanon today and noted that, while nasty, his Self Destruct Mechanism isnt an AoE or Explosive.

Does it only exist to destroy Mechanon's body and has no offensive application? If not, how is this attack targeted then?

It only exists to destroy his body.

It's targeted by Common Sense Combat Value (CSCV), which states that, "It's a frickin' self-destruct device, just let it make him go boom." ;)

(Technically, as a Triggered power, it's targeted using the rules for that sort of thing, which are discussed in the FAQ, in part. But it's usually easiest to go the CSCV route. ;) )
