If it's some sort of special energy in a clip/battery, can enterprising PCs hook up the ship's power system to recharge it? :)

If the GM wants to let them, sure. But generally I wouldn't allow that; they'd either have to manufacture new ones (also a dicey prospect) or obtain resupply from a starbase. I'd assume most large ships start out with a generous supply of "clips" (since they've got plenty of storage space), but the "we've gotta resupply!" story angle is too much fun to pass up entirely. ;)
