Okay... I have a villain in the works who can replicate himself like Agent Smith from the second Matrix film: he touches you, he infects you, and soon enough you're a copy of him.
How do I model that? Two linked Transforms (one for body, one for mind)? Duplication with really kinky special effects?
Any advice would be helpful.

Duplication for the already created forms. Then a transformation/Mind Control.

use Transformation as the inital attack, major transformation into Duplicate of Agent Smith.
linked Mind Control, one command; always follow orders of origional Agent Smith.
linked Mind Link, all Agent Smith's
you can actually drop the duplication if you do it this way, but I could be wrong

Although the end result is a duplicate of the original character, the character is essentially attacking someone else and forcing him to change. This to me smacks of an attack Power rather than some Limited form of Duplication.
I would borrow from the example of the supervillain Slug from Conquerors, Killers And Crooks, and his talisman for changing humans into other Elder Worms: Linked Major Physical, Mental and Spiritual Transforms.

duplication linked to EDM usable as an attack you punch the target
shunt them into netherspace and replace them with a perfect duplicate of your self
alternativly if like the agent smith in the movies the target actually dies if smith is injured link it to an RKA probably wouldn't have to be that big for most normals

Now I never watched the second matrix film. What happens to the the transofrmed person? Are they able to return?
Dependent on that answer I'd go with either a transform or a killing attack and duplication or summon.
The transform makes the person 'disappear' and the duplication is limited in that the duplicate/summoned replacement can only appear if someone has disappeared. If the person 'heals' the transformation then the duplicate/summoned replacement reintegrates with the original/disappears and the victim 're-appears'.
The killing attack 'removes' the original to be replaced by the duplicate. The duplicate is then available until it is killed etc.
I think the biggest problem would be that, as far as I can see, the power is an infinite one limited only by the availability of people to transform while duplication etc aren't infinite powers....

the build depends upon the approach. You could do a straight out 'attack' style transformation Body, Mind, Spiritual all combined, and linked. as GM, I'duse standard effect rules, or just a 0-limitation that the amount of body changed is all based off one dice roll, not one for body, one for mind etc...
If you just want to recreate an ability for any one fight to have the bajillion transformed Smiths show up, you could also add another power/ability: Summon, Duplication, or a version of Followers. Or just hand wave it and say the cascade affect of the transformed going out and transforming more produces however many you need for whatever seen you create, because for one on one combat affect, as GM all you need to worry about for your villains in a way if what effect they are bringing on the heroes, and not perfect accounting.
If viewed as a transformation, the effect is an all or nothing restoration--the original version has to be be nuetralized.
