When I attempt to open characters in HeroDesigner, I get an "Error Retrieving Template used for the saved charcter. Using "Standard Super" template" then gives the path to the file.
I am then told there was an error loading the template & data loss may occur if I save.
Anyone have any ideas?

Well....a few things:
1. Please post the trace.log file from your install directory.
2. Are you running HD via the default executable/shortcut that the installer creates?
It sounds like HD is unable to find the basic files that it needs to run.
What version is shown during startup?

I'm running it from the installed shortcut,
Using v 1.44

The errors that you're getting show that you're trying to open up a template that resides on a network drive. Specifically:
Network Files/User Files/Matt Files/Champions/Herodesigner/Prefabs/Fantasy Hero/Lex Magisterium.hdc
HD is unable to find the file. This (most likely) means that the network drive being mentioned is inaccessible, though it could also mean that the file is simply gone/moved.

The thing of it is, the files do exist at that location, but also exist locally on my hard drive. Is there any way to get Herodesigner to look in the right place? I have already tried a reinstall.

HD is unable to access them at the location specified.....for whatever reason that drive is not available.
The fact that they exist locally doesn't matter until you assign the local copy to the character....which is what you are going to have to do.
File -> Set Template -> Choose File
