According to TUV, vehicles like scooters and skateboards are generally built with 12" of running (twice "normal" running). If a speedster with 40" of running was to use a scooter with 12" of running, I assume that he can only use 12" of his running while riding due to the restraints of the construction of the scooter.

Is there a rule somewhere that allows the character to exceed the 12" in order to ride the scooter at a full 40" or is it just not possible?

A Vehicle can only move as fast as the inches of movement bought for it. The speedster you describe would be better off just running on his own, unless the GM wants to grant an exception.
