Each book has a code like DOJHERO100. Obviously I can understand the DOJHERO, but what determines the number? I was thinking the 100 is the core system book (FREd), so perhaps that represents the core books. What about the others?

That is the stock number. The level of the hundreds number (100, 200, etc...) tell what line/genre that book is from. The last two number tell the order produced (00 for the line core book, 01 for the next book in that line published).
The Lines so far are:
100 = Core books/cross-genre book: This includes FREd, The Bestiary, and the Ultimate line.
200 = Champions
300 = Star Hero
400 = Ninja Hero
500 = Fantasy Hero
Someone DOJ may have more insight on the stock numbers.
