I'm not sure how to do this in Hero Designer:
I want to build a Detect with some limitations, herein called "X Limitations". Know how to do that.
I want to add Discriminatory, with X Lims and Extra Time.
I want to add Analyze with X Lims and even more Extra Time.
I can't figure out how to do the last two parts. The Naked Modifier power doesn't like me.
Any help, please?

These wouldn't be Naked Modifiers. Just buy the Discriminatory and the Analyze separately with the appropriate Limitations on them. For example:

Derek's got it nailed....the only thing I can add is that you will likely want to bundle all three together into a Compound Power.

Oh, OK. I didn't know I could do that.
But, for future reference, how would I do that for another power?
Like, make an EB, and allow it to have AP for extra END?

That would be a Naked Modifier or a Custom Power.
In that example, you can combine the Naked Modifier and the Power itself (the EB) into the same Compound Power (like above).

I think CK is asking how to make a Naked Modifier.
Let's say you have a 10d6 EB normally. You want it to be Armor-Piercing if you pay 5x END. Add the EB normally. Then, as a different Power, add Naked Modifier and put 50 in the "Max. Base Cost" box (because that's the Base Cost of the EB), and apply Armor Piercing and x5 END.:
