In 5th Edition there was a maneuver that allowed a Martial Arts killing attack to do penetrating damage - and it cost 5 points.

Firstly, it does not seem to exist in the new 6th Edition.

Secondly, applying the Penetrating advantage to a standard Martial Arts Killing attack maneuver results in a cost of 34 points (in this exmple, the base attack is a 4D6 killing attack).

Can you clarify if this all seems correct?

There wasn't a Martial Maneuver that did that -- there were rules about applying Advantages, such as Penetrating, to Martial Maneuvers. You can find the 6E version of those rules on HSMA 106-08.
