Probably a dumb question, but are you closing the characters before exiting the program?
Mister Vimes
"No! Please! I'll tell you whatever you want!" the man yelled.
"Really?" said Vimes. "What's the orbital velocity of the moon?" -- (Terry Pratchett, Night Watch )

Are they of different Template types? If so, then this is a known issue, that Dan will be fixing in the next update. Seems that it likes to swap templates to the last one used. So when you close, it thinks each one has been changed.
as for closing the characters before exiting...i only work on one at a time...my brain cant multitask like that doin a champions character..id go mad! lol...and i think nblade found it...ya i switch to different templates alot while i was finding one that would page break correctly on my printer..that prob did it...<sigh> ill live with it till its fixedthanx all!
You're not closing the characters.
HD has no inkling of characters that aren't loaded into memory. If you go to your Active Characters menu, you'll see all of the characters listed as open. Close each of them out as you're done and you won't get that warning.
I'll also be addressing the "template switch" issue in the next update.
