It depends on the Special effect of the DR. If the DR is bought as part of the focus (ie Large Powered Armor Suit), I would say that it does protect. Heck, I tend to err on the side of giving the PC's a break. As long as there was a reasonable reason I would allow it. I guess if the DR was on a foci that made the skin super tough for the DR, then the foci wouldn't logically gain DR.

In this particular case it's because they have a "laser resistant" armor suit and a vehicle, made with a highly reflective metal surface. They have 50% rED damage Reduction only vs. lasers. I was thinking their rifle would probably be made of the same material as their armor.

In most cases I'd say not. Damage Reduction tends to be a defense that has to do with some sort of intrinsic toughness, be it from magical protection spells, giant size, being infused with cosmic power, or the metatextual "this is a master villain and should stay on his feet longer even if there's nothing specific protecting him." But if the special effect is some sort of absorption or structural integrity field that the character projects, I can see it applying to carried items as well.
