Jeff Bridges played Stane Iron Man and Flynn in TRON so using Darren Watt's theory of scenario building, this means Stane used to be a software engineer who was sucked into a computer.... The moment that Pepper got to SHIELD his goose was cooked. The smart thing to have done was to disappear with as much cash as possible, and - if he could get - the schematics of the Iron Monger armor and the mini Arc Reactor. He should have been smart enough to know that going after Tony, killing Pepper and the SHIELD agents, etc. wasn't going to solve anything. The genie was out of the bottle and there was no corking it back up. But Stane never really did think things through very thoroughly, as the hit on Tony proved. TRON fought SARK, and defeated him before tossing the killing blow at the MCP while Flynn was engaged (merged?) with it. Same outcome, just details. ...what? Yes, I am a nerd.
