It wasn't just the Dalek the Doctor confronted in that episode -- it was his own demons, the hate he had built up over centuries of fighting Daleks, and the price he was paying for his obsessions. The Doctor had lost friends and companions over the Daleks across the years, some he had driven away and some the Daleks had outright killed. It was a long, bitter struggle he thought he had won -- and even then the cost was mutual genocide. When the Dalek says "You would make a good Dalek", it threatens the very core of the Doctor's life, and leads him to do the unthinkable.
